Screen data files, unlike supplementary data files which should be unmodified versions of files released with publication and can be any format, should be modified for formatting as described below and can only be added one at a time.
First click on the relevant dataset. Under the abstract will be two buttons: “Add Data File” and “Add Supplementary File”. Use the “Add Data File” to upload a properly formatted .cvs file (only one, if you need to upload other files for additional screens you will have to load them separately). A properly formatted file should have column headers as the first row in the excel sheet
When a properly formatted file has been added additional fields will appear. Select the identifier column (ex. Gene Name)
Select the organism and identifier type.
Select the “Screen Score Set” column AND all additional relevant columns that you want to include using the ctrl button. This should include the column that contains the screen results that you want to rank by (likely some sort of analysis score such as a STAR score or Normalized Enrichment Score (NES)) and any relevant confidence values. If there are results for multiple screens in a single sheet you must choose all the columns for each screen using the ctrl button.
If your screen(s) have a hit y/n column, either generated by the author or by the curator to accommodate complicated thresholds choose all relevant columns in the “Screen Boolean Threshold” box.
Hit the Submit File Button.
The file will be sent to the processing queue. If there are errors such as ambiguous and/or unknown genes you will get a yellow error message and a report listing which identifiers have errors.. Map any you can based on additional information in the file (sometimes additional gene aliases or identifiers are provided). For any genes that can be clearly ID’d you will have to fix the gene ID in the cvs file and then re-upload it.
Once all genes that can be clearly ID’d have been updated you can upload the revised file, hit “submit screen” to send the file back to the processing queue. If any genes are still unmapped or ambiguous you will again see the yellow error message but can hit the retry button (a circular arrow) to submit the screen (if you see a red error message this indicates the file has an issue that will prevent it from being uploaded and the retry button will not be available).
Once the screen has a “Completed” status in the processing queue it has been added to C-UP and can now be edited to have the relevant metadata curated.
